WordPress.com connection unstable

I run a WordPress MU site for one of my clients. It has six different subsites. Every single one of these sites was connected to WordPress.com using stats, successfully, for quite sometime until the latest plugin update. Since then I’ve been having connection issues.
These most frequently manifestation is when in Dashboard things work fine right up until “Stats” are loading. Then the page goes completely blank or at best will display a tiny “stats” icon in the upper left hand corner of the page. I never get any error messages, or even a time out. I can refresh the page fine, and duplicate the error as soon as stats loads again.
– I have disconnected and reconnected Jetpack from stats for every site for what feels a dozen times. This frequently results in a different error, on the WordPress.com stats site it will list the site but give the error message “This site can not be accessed Remove Site.”
– I have enabled and disabled the Jetpack MU option in the main dashboard that says allows individual sites to connect to WordPress for their own stats. Same issue as above, the sites show “disconnected” on the WordPress side.
– I have disabled all all options in Jetpack for each individual site except for “Stats”. Same problem.
– I have disabled all plugins possible and enabled each in in turn. Same issue no matter which ones are active. Installed plugins are: Akismet, CloudFlare, Comet Cache, Google Analytics Dashboard, Jetpack, Network Plugin Auditor, Wordfence, WordPress MU Mapping, and Yoast.
– I have only once seen an actual error message, on the WordPress.com side I once got “error 200” but have not been able to replicate it to get the full error message.
– Another site on the same hosting account with the same plugins installed is connected to the same WordPress.com account with no issues.
Weirdly, the problem seems to come and go. I had it working for a day or two, but with no changes on my side it breaks a day or so later. At this moment it seems to be working fine, but when I started this message it was totally broken.
