WooCommerce email system is sending the wrong emails

I have a big problem with my woocommerce email system. I just updated the theme and woocommerce to latest version today and now when a customer place an order he receive “Processing Order Email” instead of “Order Confirmation” email.

When I mark the order as processing from “Order Actions” the customer receive the same email “Processing order email” with the same text, identical. Until now order confirmation email was sent automatically by the system and I wasn’t able to modify his template. Now order confirmation email is missing all together and Processing Order Email took his functions.

The text from my payment method should be added only in Order Confirmation email, now that text is in all emails, even Complete Order email.

Also until now processing order email was fully customizable and didn’t contain the text from my payment method.
