    I am a person with minimal programming skills helping on a web site (no $$$ to hire a programmer). The site has a file structure of example.com/subdirectory (which has all the WP files) with NinjaFirewall installed but users will only see example.com. The file structure is public_html/subdirectory.

    To make the WordPress page actually visible at example.com without the subdirectory there are files like .htaccess, index.php, and others in the public_html directory that no ordinary user would ever see.

    Is NinjaFirewall protecting those files even though they are a step above the WordPress files in the subdirectory?

    The next question – If they are not protected, what could I do to make them safe? I had some major problems and fought long and hard just to get the site up as it is now, I really hope I can find a way to keep my site safe at the same time. Thank you.

    All traffic sent to your index.php is in fact redirected to WP and the firewall by your .htaccess rewrite rules.
    NinjaFirewall does not protect the .htaccess though, but you can change the file permissions to read-only if you want (chmod 0444 with your FTP client). You can do the same to the index.php.
