Widgets on which should be on the right ending up at the bottom

The problem is that everything which should be in the side bar is being pushed to the bottom. This started happening after I upgraded to 2.7.1 thought it might have been my old theme at first but is happening even with the new one.

It is not always like this even after the upgrade. I have been making a lot of changes to the site, and started having summaries of my posts on the main pages rather than just 1 full recent post because it makes the site more navigable and adsense friendly (which I am actually going to shy away from doing anything more at this point while I develop more content). So when I had my main page show up to 8 summaries it is fine and everything is where it needs to be except when I choose another category then the side bar will be at the bottom for some not all of the categories. This is how I figured out there was a bit of a problem.

So I started experimenting and found that on the main page with the first 8 as summaries everything was fine, but 9 and up I run into the problem with the sidebar at the bottom. So I am thinking that it must be a problem with my 9th post but if I click on it and bring up the full post everything is where it should be.
