Why do new users have to get 2 emails?

Have setup WordPress Multsite.
I’m adding users by creating sites for them, which automatically creates a user account for them.
User gets 2 emails, each one containing a different admin URL.
Can’t edit Welcome User email to explain that they should only look at the other email, even though the option to edit this email is presented in Network Settings.
User ends up confused.
WTF?
How can WP contain these anomalies after all this time?
