Where Override .js & .css file

Please note that you can only override those files which are available in dokan-lite/templates folder. The file you are trying to override is not a template file. It is not possible to override those files via child-theme.

then any workaround for this. If I will write some code in ../assets/js/dokan.js then after the latest update it will remain or will be replaced.

Any changes on the core plugin files will be removed as soon as there is an update of the plugin.

When you are trying to override JS or CSS you can do that through your theme. You can dequeue the default JS and enqueue a new JS file just like any other theme or plugin.
