When cloning site, the upload images do not work

I just cloned a site and must say this works great, but it did not copy all the images in the upload folder.
It went all the way to “wp-content/uploads/sites/6/2013/” and stopped there.
Where there should of been folders “2/” and “5/” followed by some images in them.
