WF with extended protection installed in 2 WP Installs: Folder & Subfolder

Hello there,
I have Wordfence installed (with extended protection) in 2 wordpress installations, one in a domain (mydomain.com) and the other one in a subfolder or subdirectory of that domain. i.e.: mydomain.com/subfolder.
And I want to deactivate wordfence. Please advise, which is the best order and way to to this? should I first deactivate WF in the subfolder installation (mydomain.com/subfolder) or should I first deactivate it in the domain (mydomain.com)?
And bearing in mind that I have checked the option “Delete tables on wordfence de-activation” in both installations of wordfernce, then, should I simply de-activate it in the plugins dashboard?
I am asking you this because I have had problems in the past when trying to deactive WF in a similar configuration (500 error, sites not loading, etc.) and I would like to be sure now that I don’t get in those troubles again.
