Weird. Duplicate others (2) (3) (4) is this normal?

Hello. After a site repair, I’ve noticed an interesting anomaly. Im not sure if its a glitch, but i also do not think its normal.
Im asking the forum if they have ever seen anything like this?

when running backups, the system is finding duplicate files. example: plugins (2), others (2) (3) (4).
History, the site crashed, then bluehost repaired – i guess there was a bad line in config file.
im not an expert. My fear is that if the duplicate files are shared, and that if we optimize and remove the duplicates, the whole website drops because information is now missing..

Can you suggest a repair to optimize the records? I do not believe it is healthy website to have duplicates like this, but again, maybe its ok.

For the record: Im not exactly sure its your plugins fault, maybe it is, maybe it isn’t… . but the “symptom/glitch” appears when im running the backup.
