W3Total Cache Multi-Site MultiDomain (via Networks for WP) Cloudflare

Im working on building a multisite/multidomain wordpress intallation. I am currently using Networks for WordPress to have the domain mapping functionality.
Most of the features seem to be working fine. The only portion i need help with is the cloudflare. It always insists that it uses one domain in its domain field. If go to one my sites that is part of the multisite install but has a different domain name. I still get the main domain.
If change it the domain name, it will affect under sites in the network. Is there a work around this?
