W3TC Breaks JWPlayer

For some reason, upon enabled W3TC all embedded JWPlayer 6 Pro videos on our website (both streaming and progressive download) have disappeared.
There is a thread related to this issue over at Longtail, but I thought I would raise the issue here.
Please advise.
