W3 Total Cache affects another subdomain

Hi,
W3 Total Cache is a great plugin. I have WordPress installation on my home directory. I’ve installed the plugin and everything seems to work well on the site. The problem is that I have a Prestashop installation on my home directory too, accessed using a subdomain, and when I activate W3 Total Cache plugin, Prestashop’s back-office pages aren’t refreshed. Is there any solution?
Here I detail an example of the structure:
/web-folder .htaccess (generated by W3 Total Cache) /site (wordpress installation) /shop (prestashop installation)
https://www.mydomain.com -> wordpress site
shop.mydomain.com -> prestashop site
