Very Strange Behavior… Help please…

So I am running nginx and have run into some very strange behavior with the plugin…
I am also using MU Multi-Domain Mapping plugin for my network mapping…
My first problem was that every time i tried to click to enable the firewall for a sub site I would be taken to a page that said I do not have privileges to do this… No matter what chmod values I was using it seemed… It was wired too because the first two sites had the firewall switch enabled in the dashboard and the second two did not and when I would click the link to enable them I got the error… But maybe this is normal? My only thought was maybe it was like this because from the master site I can set all the firewall rules…
But then I started mapping my sub domain using the plug in above and was getting all sorts of redirect errors… So i disabled the plugin and checked to see if mapping worked… It did ?? So then I re-enabled the AIO security plugin and turned off all the firewalls and used the firewall reset for the master site… Was planning on just using login lock down then… Everything seems to be working perfectly… However all the sub sites now have the basic firewall switch on even though i had disabled all that…
I am also using version 3.7.3 because the new version breaks the customizer for some of my themes ??
Its so strange that the firewall is off on my master site but on for all sub sites and my master site gets a score of 70 while all sub sites get a score of 180..
