VC Unpublishing Changes?

On two sites of mine last week (the 18th and 19th) changes I had made were reversed after being published. I checked with my server (wpengine) and both sites were working and had no updates/downtime occur on those days.

The only common thing between these two sites was VC. Has anyone else run into this issue before? We are on the most recent version in both and plugin compatibility is not a known issue if at all.
