urls are broken

There was an update that went through on 12/1 which broke all the urls. They now all show the base site for the multisite install when you hover over links. This also breaks other plugins and functionality. I’m guessing because it gets confused with the different urls.
I have two multi-sites that are using it. 1 with 4.0 and the other with 4.0.1
