URL/permalink problem with 1.4.0 update

The most recent Projects by WooThemes plugin, 1.4.0, completely breaks on my site. I’ve rolled back to version 1.3.0 and the plugin works as expected.
Under version 1.3.0:
1. My projects page is setup as /projects/
2. I have three categories: Books, Websites, White papers. Each project is assigned to a single category.
3. Each project’s Permalink is setup as /project/category/slug/
Under version 1.4.0:
Items 1 and 2 are identical to version 1.3.0.
Item 3, the Permalink has changed to /project/slug/
According to the changelog notes, this is what is supposed to happen (although I prefer the category be included).
WHAT I DID:
Updated Projects by WooThemes plugin to version 1.4.0.
Updated each individual project. (The changelog note on the WordPress Admin Updates page indicated that, “Any old links will automatically redirect to their newer counterparts. You may have to re-save”
I assume this meant to update each individual project.
Clear all W3 Total Cache caches.
Clear browser cache.
WHAT I EXPECTED:
Projets to work as before, albeit with new URLs/permalinks.
WHAT HAPPENED:
The /projects/ page appears as expected.
Hovering over any individual project reports the target URL as expected: /project/slug/
Clicking any individual project goes to the most recent post, not the selected project. The URL field in the browser reports the correct URL for the project (/project/slug/).
This happens in all major OS X browsers: Chrome, Firefox, and Safari.
