URI for every post starts with index.php

Every one of my URI’s starts with index.php
For example: https://www.zible.com/index.php/miscellany/hello-world/1/
I don’t want index.php in the URI so I go to Options > General and change this:
Blog address (URI): https://www.zible.com/index.php
to:
Blog address (URI): https://www.zible.com/
I also update my Permalink Structure. However, all my pages (apart from index.php) give a 404. For example:
https://www.zible.com/miscellany/hello-world/1/
I have given .htaccess permissions of 777 and the .htaccess file is being updated automatically by WordPress. I have read and tried out fixes from these two pages, but no success after 4 hours trying!
