uploading php files

I need to find a mapping of where php files are uploaded to (it looks to me that they go into a template in the current theme)and general characteristics of the relationship between pages and posts and script files in the use of MySQL.
I am a rookie. I am reading “PHP and MySQL for Dummies” and early on in the book the author says I should already know about the above. I just can’t find out how to learn.
