Upload files with HTML Uploader

Is there a way to upload files to S3 automatically without using the WP Media Uploader? I’m using a 3rd party file management plugin and the Offload S3 plugin isn’t uploading any files that I upload with that plugin because it uses an HTML uploader.

Ideally, I’d like these files to also be served up with S3 links as the Offload plugin does with regularly uploaded media files.
