Upgrade of NextGen Broke something

I recently upgraded my nextgen plugin, after doing so the flash menu I have on my page overlaps the image when its clicked on to make it full size. I did some reading and it looks like this is a common thing when mixing flash and java script. Any ideas on how I can fix this WITHOUT going back to the older version?
