Upgrade automatically with sub directories

I’ve got a couple of blogs running in sub-directories and/or sub-domains. Not noticed any difference between the auto upgrade on these sites compared those in the domain root folders. Perhaps it’s a server problem?

It could be a server issue. Except I have blogs on two different servers with two different hosts and setups. I’d be glad to look into it more if I knew what to ask for.
