Updating WordPress

I just updated to 3.0.4, which pretty much destroyed my blog, forcing me to go back and redo everything I had done when setting it up. Now, here it is telling me I need to do it again. No, thanks.
It seems to me that the updating process is done using a bulldozer when in almost all cases pruning shears would be more appropriate. Instead of replacing only those files which need replacing, you take the easy route and just replace everything, leaving the clean-up to the users.
You should at least warn new users to beware the twenty-ten theme, that any changes they make will be destroyed with every update.
The fact is my experience with the last update has made me reluctant to update anything for fear it will break something.
