Updating field using time ()

It seems, that at this point only a text value is allowed. It writes [time()] into the Database

You should disable the “Instead of deletion, set Custom Field” option and use this hook instead: https://github.com/soflyy/wp-all-import-action-reference/blob/master/all-import/wp_all_import_is_post_to_delete.php.

Your code would look something like this:

function my_is_post_to_delete( $is_post_to_delete, $post_id, $import ) {
    // Unless you want this code to execute for every import, check the import id    
	// if ($import->id === 5) { ... }
	update_post_meta( $post_id, '_expires', time() );
    return false;
}
add_filter( 'wp_all_import_is_post_to_delete', 'my_is_post_to_delete', 10, 3 );
