Updating Custom Post Types interferes with Bulletproof Security/WP Super Cache

Before upgrading to 1.2, I’m pretty sure that changes to post types did not impact the .htaccess file. Now, any changes I make cause the .htaccess file to lose most of the Bulletproof Security and WP Super Cache information.
