I take it you just editing the job-application-url.php template file?

Edit this one as well: https://github.com/mikejolley/WP-Job-Manager/blob/master/templates/job-application.php Since you are not having the slide out area, you can make it look like this:

This removes the apply button and div wrapping your custom button.
