Turned off multi-site and sub-sites still work

I have a unique situation… I have a multi-site installation I’ve been using for development and testing and one live sub-site. At some point I had wiped the htaccess file and config files to remove the multi-site installation code from them to try and fix an issue with one of the sub-sites. The main network site no longer shows the multi-site features in the admin panel. I have the sub-sites set up as subdomains and they still function.

I’m trying to go back in and set multi-site back up so I can administer the network. I’ve added the code back into the htacess and config files. And multi-site now shows up in the admin panel. But the sites that are running and the plugins and themes are not represented in there. How do I add them all back in without disrupting the old sub-sites that are still functioning? One of them is actually a live site.
