Trouble with capabilities.php

Well this is the only one remaining trouble and it sucks big time because I think the Categories problem is generated with this page.

Was this the theme’s functions.php file you modified? Have you tried replacing that with a freshly downloaded unmodified copy of the theme’s functions.php file?
I have removed the entire them I used – Origin – then after this I removed 12 13 14 15 and even replaced them because after 4.1 the default them moved on from 13 to 14 or something like this.
Someone told me also (it was maybe you) to put a fresh 15 and set it active to see if the problem disapeared ! It didn’t.I am really wondering what I could again replace beside /wp-content/ and the DB is all what’s left from the old WP …
For the two code lines – I knew it worked then while I had again a dasboard I removed them immedialty and set the maintenance mode off.
Ok, I really need details, or I can’t help.

Please just answer those four questions as detailed as you can, no additional commentary, just those four.
After the automated upgrade 4.0-4.1 in November I got an error and the site wasn’t showing anymore.
I got to WP.org and started to see that lot of people were having a issue with this upgrade and being on WP since 1.9 I acted as usual – rename /plugins/ – /-plugins/ and re-do the upgrade 4.0 – 4.1I got back a white screen so got back wp.org read a lot and then erased .htaccess – added the 2 lines code I’ve found in wp.org core somewhere to get at least a dashboard. So I turned maintenance on – added the code – reloaded WP got a dashboard again and removed the 2 lines code.
Reading again a lot and removed FTP inside /theme/ -> /origin/ to get ride of problem.
I added a new theme all was perfect but the problem that showed up is that the Categories and the Categories Child are mixed up. I used 1 plugin to order them for years (My Category order) but since 4.1 the think was over.
Now I have reinstalled 2x 4.1 manually – I have reinstalled all the plugins manually and upgrade them and the problem is still there beside I noticed something strange ! I Reinstalled ‘My category order” which is working in the admin area but not in the front area …
That’s the problem I have since 4.1

Breaking that down into fewer words, it sounds like you were using a plugin called “My category order” to manage your categories, and that the categories managed by this plugin no longer work since WordPress 4.1.
Is that correct?

I used this but it only works in the dashboard (admin).
I have removed this plugin when I noticed the problem and I don’t use it anymore. The error is still there.I installed the one they said working

categories are again ordered beside the fact there is no hierarchy … all the posts looks they are categories ex cat 1 has post 2 3 4 in it and the sys shows cat 1 2 3 4 …

Ok, so I’m pretty sure your modifications made at some point are causing the problems, especially since you claim to still see it with no plugins active and a different theme in use.
Unfortunately, most of the details provided so far are of the “I think, maybe, possibly, long ago” variety, so there’s really nothing I can suggest except restoring from a backup prior to the modifications.
Alternatively, you might want to try hiring someone to untangle this for you, as you’ll be able to give them direct access to your server. Please try one of the following sites for that and do not accept any hire offers posted on these forums:
