Theme update created duplicated menus

I followed these instructions to place the top navigation menu below the header:

This worked fine until the most recent theme update. Now I have duplicate menus, one in the header and the one I added just below it. How can I delete the menu inside the header but keep the one just below it? I’m using a Customizr child theme.
