Theme Settings no working well

Hi, many of the things I do in theme settings are not being applied. For example I could not get background colour to work, I had to make an image of that colour and set it to repeat. I cannot get the colours of the menu to change. I am adding them like this

#FF0099

they show up fine in the colour pickers – but don’t apply. Is this an issue with the theme or the way I am fomating the colour?
