The plugin is cleaning terms that aren’t orphaned

Just installed and currently reviewing. At glance it looks great, but I’m having an issue with the plugin wiping out terms that aren’t orphaned.

The Posts Metadata section shows 17885 entries found in the Orphaned term relationship feature. After “cleaning” them, at first glance noticed near 900 images got their terms wiped out. Those image terms are handled by an Att. Categories taxonomy supported by the Media Library Assistant plugin, and I use that feature extensively to index my images for further processing. There are many more images with terms in the media gallery, but they seem fine. There’s nothing obvious with those specific images that got their terms deleted.

Please advice, why is the plugin wiping out terms that aren’t actually orphaned, and how to fix it or at least workaround to not happen in the future? What to look for at those terms falsely orphaned, so I may fix it to the plugin’s satisfaction?
