Taxonomy enitities missing after upgrade to WP 3.8.1

I just upgraded from WP 3.8 to WP 3.8.1, I was happily using the custom taxonomies, but now after update none of the taxonomies can be selected in post edit (list empty) and also under Admin > Posts the custom taconomies are visible but the created entities are gone. The strange thing is that the previously posted content still ties up to the taxonomy entities and are visible on the taxonomy archive pages.
Please help!
