Syncing updated local onto live

So I had a client’s site that we successfully built and was operating – but they requested some rather major changes to the site.
These changes include not only design changes (wp-content) but also changed permalink settings, added pages and all the meanwhile the client has still been blogging on the live site since we took a snapshot of the live site to work on it locally.
My question is how best to integrate the new changes without losing all the new posts, comments, tags that have been added by the client during this time? Is there a way to export the local/updated database MINUS posts/tags and comments so I don’t save over the update live parts of the database?
Surely there must be a set system that deals with maintenance and syncing with the live site while these changes are made? Care to share yours?
