This is causing a huge problem.
I tried to alter some settings via the editor, but doesn’t seem to work.

I am NOT VAT-registered because my revenue is (currently) too low, so that also means that I am NOT ALLOWED to charge VAT (it is a criminal offense)

So I am not VAT registered with Paypal either, so they withhold the amount that is pushed to Paypal as VAT, whilst it is actually a surcharge.

Is there any php programmer (as the original developer doesn’t seem to come around anymore) that knows how I should alter the Woocommerce Pay for Payments plugin so it pushes the surcharge as a fee to Paypal and not as a tax?

Have you got the issue resolved? I have overtaken the orphaned plugin yesterday and I would love to know.

However, please still remember that you’re not allowed to do that:

Can I use it with paypal?

No. PayPal does not permit charging your customer for using PayPal. This is a legal issue rather than a technical one.
See PayPal User Agreement, > “4.6 No Surcharges” for details.
    You have been warned.
