subfolders for memphis docs in FTP

Hello, I use memphis docs, but I put a lot of files and I would like to subfolders memphis docs files in ftp to get more organized, but keep running on the website, since when I put subfolders, then the files do not load and gives error. Thank you, who can help me? I appreciate it.
