Thanks for that status report! I think it’s very likely that this is happening as a result of a plugin or code conflict on your site.

I would guess this is likely related to ATUM Inventory Management for WooCommerce: by Stock Management Labs? or some other plugin or custom code that is interacting with your site’s inventory management.

If this were my site, I would do the following:

• Set up a $1 test product with stock management setup that matches your other products
• Temporarily switch your theme to Storefront
• Disable all plugins except for WooCommerce and PayPal Checkout

Once you’ve done this, place an order for your test product via PayPal Checkout.

If you’re not seeing the same problem after completing the conflict test, then you know the problem was caused by one the plugins and/or theme you deactivated.

To figure out which plugin is causing the problem, reactivate your other plugins one by one, testing after each, until you find the one causing conflict. You can find a more detailed explanation on how to do a conflict test here.
