Site Redesign-New to WordPress

I am new to designing with WordPress. I have been handed over a job from someone else in our artist collective for our art website, and have spent a great deal of time going over documentation and various threads in the forum and the file system.
My main problem is understanding the CMS-and where I go to edit. I am used to handcoding everything. I would like to revamp the current theme instead of switching themes at this time. I have an ftp client-(filezilla) and an html editor.
I want to take the main page-which is currently a flash file, and turn it into non-flash-with the navigation system, which also needs to be revamped. I do not have access to a flash program at this time, and I want to create better usability in the way the site currently functions.
So the main page would have the navigation system repeated through all of the pages. I realize I would have to edit the existing template. Any suggestions would be appreciated. https://artpoint.ca
