Shortcode display on index.php

I’m having issues getting the index to load the Flowplayer on the index page using a buggy theme. If anyone has come across this a little help is appreciated, I’m assuming that I might need to add the js files to the includes for the index I’m not too sure. When I use the_content to display the latest video post, I get the plugins but not the content. The original code from the theme just posted the shortcode without processing the output. It works otherwise on the post pages.
