Separate menu categories

I have a store separated into two main categories. Both sections will have similar categories and subcategories, but i want each page to have its own menu of categories. I have each page displaying the products that I want separate from each other, but as soon as a category is clicked, it will mix all of the products together.
I know each product will need its own category, but I wanted each page to have its own list of categories. I hope that makes sense. My last resort is to create two main categories with a robust tree of subcategories beneath it, but that will make for an inflated menu on both pages. Thanks.
