Scheduled Actions with 6.5.2 plugin

Yes, that is the intended behavior for now.
For our next update, we working on a feature to disable the scheduled action creation altogether when the expiry feature was not yet enabled for any of the gateways.
In the coming days, I should receive more information about this and will try to let you know.

In short, I have 51683 (!) pending actions and after some research almost all of them are “mollie_woocommerce_cancel_unpaid_orders”.

Can I delete them all?
Should I run them from the server?
Should I then disable all gateways not in use? Will that avoid unnessary actions in the future?

What is your recommendation please? Thanks.

You can safely remove those actions.
As mentioned above, as of Mollie version 6.5.2, a new action will be created every ten minutes.
Following our next plugin update, actions will only be created when at least one of your payment methods has the gateway expiry feature enabled.
A downgrade to version 6.4.0 will also stop the creation of any actions as the gateway expiry feature was introduced in update 6.5.0.
