P3 will not detect (or activate) any inactive plugins. There is a chance that it can be confused about the naming. A plugin can call itself “bob’s plugin” internally, but named “foo.php” and P3 may pick the wrong name. You may also see plugins that cross-include other plugins and P3 will pick that up, too.
