As you suggest in the plugin description, that plugin is to be kept disabled to reduce the risk of deleting the database by mistake. Since WordPress 5.2 though, the site health check suggests removing all disabled plugins, but the things cannot be easily done since both plugins are defined in the same folder and installed as a single package.

Obviously, you could simply rename the mlp-reset.php file, but it will get recreated after every update, which can of course happen automatically now.

I’m no expert, but, if actually separating the two plugins is not a viable solution, what about adding an option in the main plugin that can allow or deny access to that php file (i.e. by editing a local .htaccess file)?

There is no reason to remove the reset plugin. Site health check does not understand the purpose of the reset plugin or make any exceptions for disabled plugin. It will not harm your site to keep the plugin.
