Requirements for integrating into a custom, from-scratch theme

Hi,

I’m trying to add this plugin in to a new theme. I’ve added a shortcode to the index.php file, just below where the posts are looped through. The posts are displayed, however no ALM code is added.

My theme contains wp_footer() and jQuery. What else is needed to add this plugin to the theme?
