Removing index.php from URL

Hello,
I’m new to Polylang and I need some help with the setup.
My site was setup with permalinks of /%postname%/ and it was working fine with my static homepage. WordPress is installed on a separate directory for now (until the site launch), so I’m accessing my site via https://mydomain.com/wordpress/Since I activated Polylang, it changed my permalinks to /index.php/%postname%/ so whenever I go to https://mydomain.com/wordpress/ it changes to https://mydomain.com/wordpress/index.php/en/ and displays the page.
I tried to remove the index.php part from the custom permalinks (back to /%postname%/), but then everything broke. Whenever I go to https://mydomain.com/wordpress/ it changes to https://mydomain.com/wordpress/en/ and results in 404 (Not Found. The requested URL /wordpress/en/ was not found on this server.)
What am I missing?
I noticed a similar post but the guy just fixed it by replacing wamp with xampp. This is not my case, as I’m using separate plain installs of apache, mysql and php on Linux.Any help would be hugely appreciated!
