Really Weird – Strange Permalink Corruption Problem, Please Help

OK this is a weird one.

I just updated to 3.3, and after changing the Site Title in: Settings>>General, I have somehow managed to corrupt the files relating to my permalink settings in my database.

It’s telling me when I try and save it that i need to update the .htaccess file manually, as it can’t because of permissions, but that’s incorrect, as I have tried both changing permissions (already on 644 anyway) and manually updating as it suggest, with no luck.

I have also tried disabling all plugins, and reinstalling the latest version. No luck there either.

What is going on here? and more importantly what do I do about it, I need this site to be up and running.

Please please help!
