I got version 1.99.30 to read theme language files in wp-content/languages/themes by using symlinks. I made a must-use plugin that generates those on the fly. It’s very hackish and contains reference to my specific project, but here’s the code:

By the way, this kind of hack wouldn’t be necessary if Codestyling Localization had its own filters and actions.
