Products lost all their categories

I have an unusual problem with updating products.
I use WP all import in conjunction wit Icecat Data Grabber to import and update products from Icecat, by uploading a CSV file with EAN numbers. This works.
But yesterday I tried uploading the same list (with no changes) to retrieve updated data and all of a sudden all categories were unhooked from their products!
The categories and products are still there, but they are not connected anymore.
What happened and how can I prevent this?
