Products lost all their categories

I have an unusual problem with updating products.
I use WP all import in conjunction wit Icecat Data Grabber to import and update products from Icecat, by uploading a CSV file with EAN numbers. This works.
But yesterday I tried uploading the same list (with no changes) to retrieve updated data and all of a sudden all categories were unhooked from their products!
The categories and products are still there, but they are not connected anymore.
What happened and how can I prevent this?

This could happen if you’re importing empty data in the taxonomies section (see screenshot) while choosing to update the taxonomies in the import settings (see screenshot).
If that’s not the case, then we’d need to see the import settings and data in order to understand how this happened. Please replicate the issue at https://www.wpallimport.com/debug/ and open a ticket at https://www.wpallimport.com/support/. Please also include a link to this ticket for reference.
