Pretty url glitch

  • I have problem with pretty url.
    Apache web server with php7, ubuntu 16.04 lts, wordpress installed at /var/www/domain.eu .
    On that same (vps) server I have another wp instance, and no problems there.
    So, I enabled Pretty url but, look at picture:
    https://box.orencak.eu/cloud/index.php/s/iSd6RSgdGEknb5O
    behind .eu/ there is something like site name? and then /site (slug).
    I tried to disable pretty url, tried to find something on apache virtual host conf, but I cant solve this issue. I dont want links like https://www.orencak.eu/vas-maser-prace/referencie/
    Can someone help me where is problem?
