Post Types disappeared in 4.0

My Custom Post Types disappeared after I updated to 4.0. I was just browsing my site and I do see the page where I output all the CPT’s posts. For example, I have a portfolio CPT, and in my portfolio.php I output all the posts. But when I go to that specific post, it says “Page not found”, this happens for all my cpt’s.

Also, my Custom Post Types are not appearing in the admin panel.

I deactivated all my plugins, reset the permalinks, deletend and reuploaded my .htaccess.

Is this a known issue? If so, what to do, what to do?
