Possible to have a cpanel subdomain redirect or install a script in a subfolder?

I’m using WP multisite with subdomains. I’d like to create a subdomain that is *not* a networked site and use a cname to redirect it elsewhere. The reason is I need to install another script and multisite is not letting me install it either in its own subdomain or in a subfolder.

If I could figure out how to get the script to co-exist in the same cPanel as multisite that would be fine – maybe there’s some .htaccess magic that can be done?
