Popup Blocker

I have this question regarding more than one site. When someone types in the password to download a file (here, the church directory), Firefox blocks the file with a pop up blocker. It is easy enough to turn this off within the browser, but I was wondering if Download Manager had any settings that would prevent files from triggering the pop up blocker (or any information on why this happens only with password protected files)?

I was able to change the page template, but the option to change the link template is not available.
